Well- here is my two cents worth. I like the idea of both the aliens
 and the players
learning. Why not have both the aliens and the players have a set choice of
strategies and the GA would evolve for the aliens on the best combination of
these tools or strategies. For example:
The aliens have in there toolkit different
types of force fields, weapons, drones, movement abilities etc. And the player
has his own set of weapons force fields etc.
Each must choose the best combination
in response to a responding and learning opponent. Each choice has its own set
of penalties in terms of energy consumption etc. You wouldn't want the player
or the aliens to be able to call upon all of the tools at once and become 
invincible etc. Fitness for both would be survival. Then there are many other
possibilities. The aliens in addition to learning
different toolkit combinations
could also evolve different reproduductive strategies: fast reproduction and
high diversity among the toolkit choices with a corresponding energy penalty
versus a low reproductive rate and more energy
for weapons movement force-fields
