There are dozens of papers on using NN for protein folding problems.  The
international conference on Intelligent Systems for Molecular Biology 1 & 2
have lots of papers in the proceedings.  The Los Alamos and Sante Fe
servers alone should connect you to most of the research.  There's even a
recent book on AI for molecular bio with probably 100 references with
regards to structure/function prediction.
